Because Qui-Gon learned how to retain his identity after death, and he shared this secret with Yoda. Then, at the end of Revenge of the Sith, Yoda tells Obi-Wan about it.

I was hoping to see Qui-Gon in spirit form in ROTS...kind of disappointed that Lucas decided against it.
